Looks like there are two bugs with overlapping effects.
Trackless step bonus is removed when equipping armor and transitioning between wilderness areas. Trackless step bonus is substracted when transitioning from wilderness to non-wilderness areas.
Test 1 setup:
Three areas:
1) Nebezzdos Alleyways (non-wilderness)
2) Main gates (wilderness)
3) Sloped road (wilderness)
PC with everything unequipped with Trackless step feat

Also I get -4 Hide/MS when spawing inside Kingsman. Situation is repaired by reequipping an armor.
Also the movement speed is buggy. it still gives you the movement speed in urban areas e.g. Kingsmans.
FWIW, I recall a friend of mine who played a ranger for a while recently saying stealth bonuses with trackless step in particular did funny things all the time. Don't recall the character name, just throwing it out as verification.
After taking "Sewer dweller" perk leaving the colony via sewers->flooded tunnels->gate area allows to retain trackless step bonus in the wilderness.
The problem with the stealth boni is usually easily solved by reequipping armor. Worked for me so far.
Though the buggy movement speed bonus in urban areas remains. It has been so for years I think, and has been reported before aswell if I am correct.
