I have two amethystine essences that i have tried to use on crystals to no avail, all i get is the message "you cannot use elixer on this item".
Is this a bug or is it a change to the item?.
The Purple Crystal item used to exist in only one form. Now with the addition of numerous types with differing pre-existing number of charges, as well as tags, the charge may not be scripted to take. This is a relic of the original efu system and likely ought to be updated if the overworked DM crew has the time.

The item named "Purple Crystal" in-game, correct. The one which has 12 charges of Cure Moderate Wounds.
There may be other uses for Amethystine Essence, and should you care to know them, you will have to find out in-game.
They do IIRCly work on heavy as well as the massive crystals as well, but not the large crystals, never tried it on a weak/jaggered/slight.
However it's been quite awhile since I've used them.
Set the crystal on the ground first and then use the item on it.
I have successfully used them on Heavy Purple Crystals myself.
