I dont know if this was changed but the Weapon proficiency (martial and exotic) are not given at level 1

Relogging, resting, re-applying the perks through the crafting menu, or more likely, transitioning to a new map, will usually work.

Perks aren't applied in starter area.

Perks are definitely applied in starter area. But as mentioned, you need to move to another area... try it out first. It's the same for all feats given through perks.

I had this problem once and transitioning areas fixed it.

relogged in the starting area and then moved areas still didnt apply those feats to my char though I will try to log in as him again to see if I got them this time

Now applied had to leave the starting area of the hardcore area
